How can I duplicate/clone a pvm? I want to take one I currently have and just duplicate it so that I can run IE9 on it. That way I have IE8 on one and IE9 on another.

You can use clone from the file menu.
Steps: select the vm you wish to clone
go to file from the Parallels menu (across the top of your mac)
    go to clone
select clone follow prompts (you can rename the vm here and select the destination to save the machine here)

    Hope this helps.

Can someone explain why there is even a Clone feature/command? Why can't you just copy/paste and rename the .pvm file in Users/Shared/Parallels/

Is that not the same thing and if so, what is the difference?

It is exactly the same. 'Clone' is just the way Mac called fast copy and paste of the same file at the same folder.
