Running Tahoe 26.4 beta, I started seeing this pop-up when I launch a Windows 11 VM. I'm directly clicking on the Parallels Virtual Machine file (.pvm), not the Parallels Desktop app.

Same issue here with same OS beta. Also, there is no option to save the preference to "Don't Change", so it pops up every time I start Parallels.
I never had this problem, in update 26.4 I have it A long time ago I made a Alfred Workflow (Launch App File) and not so long ago I use Apple Shortcuts to start the Virtual Machine. Now in Alfred and In Apple Shortcuts I use Bash: prlctl start VM. ¯\_(ツ)_/¯
Well for me its quite simple to reproduce. Close Parallels Control center and open it back and it always displays the messages of the OP. However mine is to select between Parallels and Crossover to handle the .LNK. No matter what answer I give to the prompt it is displayed again every time Parallels is started.
I can confirm this is also happening to me after updating to 26.4 Tahoe. I get the message each and every time I launch Parallels Control Center. Regardless of whether I told it to "Use" or "Don't Change" the previous time.
